Kebbeh, a President of first division side, Steve Biko FC, was running against Modou Moussa, a First International Bank Manager.
They were the only two contestant for the post following a ban on two potential candidates and the disqualification of another.
Kebbeh's first deputy was confirmed after Buba Janneh of Bombarda FCwon Abu Khan 34 to 17 for the 1st Vice Presidency. Kebba Touray of Gamtel FC emerged 2nd Vice President following a 30-21 defeat to Modou Moussa's pick, Martin Gomez.
Mustapha Kebbeh's running mate for the post of 3rd Vice President, Basirou Barjo of Brikama United FC, was unopposed.
Gambian football has been under a so-called process of normalisation since March 2, 2012 following the disbandment of the former executive committee of the Football Association.
During the period, the Normalisation Committee has come under stern criticisms for what opponents believe was the presiding over of gross irregularities in the management of the game.
Following Wednesday's congress, a delegate told The North Bank Evening Standard on the phone: "It is clear that the Normalisation Committee is no longer relevant, but it is not clear whether this election puts an end to the process of normalising Gambian football."
"The country has dropped significantly in the regional and global football rankings, and yet people are so divided over the state of affairs of the game," he added.
Meanwhile, President Kebbeh has called for unity. Disunity, he said, should be dumped into the Atlantic Ocean. I am beginning today what I promised, that is uniting the football fraternity, he added.
